I see what you mean, the Inquisition is quite a mess indeed. Were it not for the High Lords of Terra, those lusting-for-power sluts, the Inquisition might have made some sense and I'd even respect them a bit. See, I used to be a Loyalist, and eventually switched to fancy party hats because derp.

Although FFG's Grey Knights seem to forego all the new "rawr we're now using daemon stuff too!" vibe that have been retconned into the Codex, it seems. I gotta say, although I usually prefer the original studio version to the interpretations of licensed material, in this I can perfectly understand them.
As far as the Blood of Martyrs sourcebook, I thought that (apart from the badass artworks) it was pretty meh, though. Sisters got nerfed badly in FFG's world both by raising their number as well as lowering their combat prowess, though the latter is rather the result out of how badly Space Marines were hyped up in FFG's RPGs. And mechanicswise, the new SoB career seems to start out as significantly more powerful than the other Acolytes, but the more you rank up the more she falls behind due to the high XP cost associated with her advances. I also wasn't quite happy about their version of Acts of Faith. Too flashy, too "magical" and too focused on turning the character into what the MMO-world would refer to as a "buff whore".
Eh, rant over.
In general, I think a mix of Blood of Martyrs and the Inquisitor's Handbook would be nice. It'd also allow to bring back the Novice ranks, which I thought were a pretty neat idea.

As a bit of a newer-comer to the franchise, looking at all the conflicting history and source materials, my preferred interpretation is that the Imperium is so big, it can't really keep things straight from one region of space to another. Acknowledging those indiscrepencies is probably heresy of course, but basically, any given sector tends to have their own different laws, and to a certain degree it's really all up to local enforcement. So perhaps in the Calixis sector, the Sororitas are still more closely intertwined with the Inquisition than they are in other sectors.
(Similarly, I like to think the Tau, though much smaller in scope, have a little diversity on exactly how creepy-brainwashy they really are, depending on which expansion front- and which armies or planets therein- we're talking about. So both the more optimistic appraisal and Β the shoot-you-in-the-face-without-a-second-thought-if-you-don't-join-the-greater-good interpretations are true, depending on who specifically you're dealing with.)
Basically, I like to think that any given version of GW's fluff is true in one context (or time) versus another, or at least some groups in-setting believe it to be, and in many cases that effectively means it is.
For Chaos / warp entities, it's practically a canonical certainty that it works this way; time and reality go every whichaway there. There's enough coherency to have themes, to have allegiances and groups, but contradictions- even impossible ones- occur all the same.
