Doesn't matter whether it makes sense. It's polite.
If you're going to try to say that good manners should make sense, then I'd say you should start taking stuff away a lot sooner than "you're welcome." Think about the nature of "How are you doing?" for instance. Do you really want to know how that person is doing? And if so, then why would you ask? Asking is probably the worst possible way to go about finding the answer, seeing as how the question "How are you doing?" triggers an immediate positive response regardless of how the person is actually doing. And if you don't actually want to know, wouldn't it be more respectful to say so? Doesn't your conversational partner deserve the basic respect of unobstructed access to the truth? And if you think they can't handle it or it would hurt their feelings, isn't that kind of implying they're not strong enough to take on responsibility for their own state of mind, thus disrespecting them?
Point being, yeah, saying "you're welcome" after someone thanks you for a compliment doesn't make sense. Neither do manners in general. As for whether that means we should get rid of them or keep using them, I'll leave that up to personal discovery.

I also would like to apologize if it seemed militant; it was purely an intellectual exercise, and no intention of any kind was involved. The appearance of belligerence was due to my immense zeal for the prospect of solving what was to me a philosophical puzzle.

When someone says "thank you", the standart reply is "there's nothing to thank for". It implies something exactly opposite to the English "you're welcome" - that what you said to your speaker was just natural and you were simply stating a fact. I think it's very nice. I feel pleasant when I hear it, even if I know that it's a standard phrase and I guess that's the point.

What an odd opinion! I've never heard of someone complaining about this particular issue.
I tend to say 'you're welcome' after someone says 'thank you' because I feel it is polite.
If I saw a beautiful piece of artwork in real life, I would tell the artist, "Wow, that's really gorgeous"
They would say, "Thank you!"
And I would say, "You're welcome" because it reaffirms that the person has earned the praise. It's not just flinging compliments around. It's, "You did this, you rock, you're great and on top of that you're welcome to do more awesome things so that I can compliment you again sometime."
So I will continue to say 'you're welcome', and I will continue to sincerely mean it.
