I did the drawing on its own layer. When it came time to save the image, I turned off the background layer and saved as a PNG with transparency (you could also do GIF, but it's fewer colours).

Very easy!

I'd just been using a color that matches Deviantart's background to create the illusion of transparency.
Your way is cooler.
