I do think they had some sort of physical relationship during the series -- in the last (bonus) episode of Eternal Summer, Nagisa sort of alludes to it, but Makoto shuts him up before Nagisa can run his mouth to the Samezuka team. Both Haru's and Mako's expressions in that scene seem to indicate that.
