Yeah, there is a trick I learned for coloring and shading. I make the outline on one layer, then put another one under it and paste it. Then I color that one and can put the lines over the outline while they stay covered on the outline.

Usually I put all of the elements of a bodypart(for example for the head: Shape, Face, Hair) in a different layering part.

You'll have to play with transparency sometimes, and it'll require you to have even more layers...
