Hmmmm, can your Pokemon Trainer actually swim?..Nah, it's way more convenient to use surf to get over bodies of water~ ...If you have it that is.
(Who wants to get wet with all their equipment/clothes on anyway?)

Last time I checked, your character dosen’t get ripped open simply by riding on Sharpedo whenever you use surf to ride on the water with them in the games.

would make sense if they installed a 'limited swim' function; you could only swim so many tiles before you "Got too tired and had to turn back!" (appears back on shore). Then you could cross little ponds, but still be blocked by plot devices.
and be able to save yourself if you fell in a puddle.

It'a not that the player can't swim, but the fact that having to swim while carrying your item collection (don't forget the ROCK collection i.e. water stones, hard rocks, etc) probably weighs too much for you to be able to float enough to cross those bodies of water.

And then you'd have to consider things like not getting your clothes and stuff wet. After all, adventuring would be quite uncomfortable with soggy clothes...
