About the size of a young trainer, and Butterfree is about half as big, but those Butterfree are about the size of real butterflies, which don't exist in Pokemon.

They aren't Butterfree, they are real butterflies. In my interpretations, other animals, fish, and insects do exist. A biological food chain simply couldn't exist without them. However, many animal-like Pokemon would replace our real-world counterparts. Pokemon make many references to real-world animals. a simple example is calling Pikachu 'the electric mouse Pokemon', though Pikachu clearly doesn't look like a mouse, they must know what a mouse is in the first place to call it that as there isn't a pokemon called 'Mouse' and if there was, why would they use another Pokemons name to describe it. Oh, I gotcha! Although there is a food chain implied in the pokemon world. Despite the fact that nearly all pokemon are sentient and form lasting friendships and families with humans and other pokemon, there are several mentions of pokemon not only eating each other, but also being eaten by humans as well. Miltank and Tauros burgers are commonplace, Farfetch'd are served on holidays, and Goldeen and Magikarp sushi i'm sure can be found in restaurants. There was even an episode where Team Rocket decided to form their own business, selling cooked Slowpoke tails on a stick.
Also, it's possible certain animals, such as mice, or fish, or dog type pokemon are called such, because those names relate to specific forms of pokemon, not just because they resemble our world's versions of those animals. There may not be any actual mice on the pokemon world, but Pikachu, Plusel, Minum are called mouse pokemon, because that's the word associated for their specific biological designs. Despite being separate and distinct from each other, they are all called "mouse" pokemon, despite there not being any "mice" in the Pokemon universe.

I get what you're saying and there would definitely be instances of people eating Pokemon for sure. Though people eating animals isn't really what a mean by food chain
There have to be other animals in their world for a natural ecosystem to survive, it has to have billions of forms of life to be sustained. From the smallest microorganisms, that are eaten by insects, that are eaten by fish, that are eaten by birds, that are eaten by Charizards haha. There also needs to be things like small insects to pollinate plants, break down dead animals etc. Its all part of a greater web that keeps life going. If all that existed was the Pokemon we know, it wouldn't be sustainable.
Basically, the way I see it is 'Pokemon' is a registered name used by The League to describe animals, plants and machines that have been deemed 'fit and legal to battle'. Many of these creatures have special abilities but at the core of it, they are still animals. There are other animals but that doesn't mean they would be fit to use in battle, not all animals have these 'superpowers'. So you wouldn't capture a Sparrow and try and train it, but a Pidgey, a larger, more intelligent bird would learn to take commands. Normal type Pokemon are simply animals that don't have unique elemental powers.

Just a friendly piece of advice but you'd get a lot of appreciation and respect if you did all 800+. Afterall a Zoologist doesn't just document the wildlife in their own country, they try to go to other countries and explore different wildlife, not just the ones that everyone knows.
800 is a lot and it would take a while but you would get a good following and over time you would gain momentum because a lot of Pokémon fans actually like Pokémon other than just the first 151.

Its more about setting a realistic goal, Its taken me a year to get around 30, realistically with work and growing responsibilities etc, I won't have the free time to do them all. I also want to eventually do my own IP's, fanart is great, but it would be good for me to bring in my own ideas into the mix. 150 is a strong goal to aim for and is somewhat realistic, I'm sorry to say but I won't being doing all 800+

Completing all 800+ at this stage is pretty much impossible, and you are asking an awful lot given the time and effort these take to make. During that time, you could expect five more Pokémon generations to come out, and this excludes the time that Artists spend on other projects and well, having a life. The first 151 are the ones most people recognise, so completing the Kanto Dex would be well appreciated and gain the best following out of all the regions.
Also, I am a professional ecologist and no, we don't always go to other countries to document wildlife.

He'll get plenty of respect for finishing the original 151. Plenty of people I've seen start the 151 challenge give up around 30.

You do realise you're asking an awful lot from a guy, right? Chances are he has other plans for what to do once he finishes this lot, so expecting him to do every single Pokemon is asking way too much. Particularly considering the series may continue adding new Pokemon in the future.
