Ken Penders won his lawsuit against Archie, and they were forced to find someway to reset the universe and removed all the characters created by him (everyone not from the games or cartoons).

No, only Archie's Sonic the Hedgehog comic series. Which was cancelled in December 2016 after 24 years.
Do check them out if you ever get the chance, it was a fantastic series.

Wow, that's longer than i thought.
I admit that I've never really followed the comics, only some of the games and the cartoon/anime shows.
But maybe I'll look in to it someday. At the moment the only Sonic thing i really follow is the Sonic Boom cartoon.

The Archie comics basically continued the story of Sonic SatAM and had the main cast be the characters of that show.
Eventually other characters from the games were brought in, but all of them were fleshed out with interesting backstories that make them all unique to their game counterparts.
In the early days, they even did full adaptations of the games while also including the SatAM cast. They even give narrative reasons for characters changing appearances, for example:
Up until issue 70, Sonic was drawn in his Classic design. But in issue 71, after absorbing a time beam through a Super Emerald strapped to his back, Sonic emerged in his Modern appearance from Sonic Adventure onwards.
That's how clever they got, which is why I loved that comic so much.

Not bad, not bad at all.
Seems the comics have been more worth while than the games themselves.
But I do have to ask; I have seen some Sonic Boom comics, are they related to this or are they just their own thing?

They were their own thing. From the late 2000s onward, the game adaptations were dropped altogether and instead they were given small secondary stories to basically serve as an advert for whichever one was releasing at the time.
But because Sonic Boom was a SPIN off in of itself, it was given it's own series, much like Sonic X.

No problem.
Again I highly recommend this comic. I know having over 300 comics worth of material seems daunting, but once you get into it, I guarantee you'll be hooked.
There are several different comic lines that Archie did that all intertwine. If you ever decide to check them out, here's a rundown of all of them:
Sonic the Hedgehog - The Main Series, all other lines revolve around this one.
Knuckles the Echidna - A spin off series revolving around Knuckles and his heritage. Previously featured as part of the Main Series before becoming it's own thing, then reverting back to the Main Series after 32 issues.
Sonic Miniseries - Small stories that served as an introduction to the series before the Main Comic was published. Other miniseries published focused on Tails, Princess Sally and Knuckles (the latter proved popular enough to become it's own series). The plots to Sonic 2, Sonic 3 and Sonic & Knuckles were adapted here as well, titled "The Death Egg Saga".
Sonic Universe - A series of four part stories focusing on different characters throughout the Main Series, including Shadow, Knuckles, the Chaotix, Silver etc...
Sonic Specials - Large graphic novels that ran parallel to the Main Series for a limited time. Some stories were canon, others were one offs.
Sonic Super Specials - Same as before, but all were canon to the Main Series continuity. Stories in the Main Series that seemed to resolve out of nowhere were seen here in their entirety.
Sonic Archives - Large graphic novels that contained reprints of the early issues of the Main Series, for easier access to those titles.
Archie also did comics based on Sonic X, Mega Man and Sonic Boom, but these were their own things. The only time they were acknowledged in the Main Series was in Sonic X #40, where it's revealed that the world of Sonic X is simply a different reality to the "Prime Zone" as it's called, and in the "Worlds Collide"/"Worlds Unite" story lines, which were crossovers between Sonic and Mega Man. Sonic Boom was the only one to remain purely it's own thing.
I recommend using the Archie Sonic Wiki as a reference guide if you ever get lost. They have pages for every issue and point out when it takes place and in which line the story continues in.
