It's to do with how they butchered her character in Other M, and how incredibly impractical and impossible to fight in high heels are, only put in for more fan service.

Ok I won't get into an argument about Other M, since that has nothing to do with her footwear and makes no sense to argue over "Her character" when talking about shoes.
However you have to realize. Her heels have no affect when she is in her armour. so that completely destroys your "Impractical to fight in" point. and yes, she has been known to use the Zero suit on occasion but She is a genetically enhanced being and she is extremely agile and dexterous she could probably sprint across a tight rope in heels if she wanted to.

What's odd about it is that it was uploaded to "Samus is not a sex toy" deviant page. so.... "it makes the character sexy and cute" You're basically giving the artist a reason to remove it from there.
