I think you're mistaken, Leliana is a member of the Seekers of Truth, completely separate from the Templars.

yes but she claims that 'Kirkwall must not fall to Magic' and Hawke must aid the Templars no matter what
plus the Seekers are part of the Chantry so they're Mage haters too

I don't remember her saying anything like that and the Chantry acted as a mediator throughout the game, trying to keep the peace between Templers and Mages before Crazy Anders blew it all up. Also as of the tie-in books the Templars have split up from the Chantry so they could attack mages for freely. Being part of the Chantry or a Seeker doesn't make Leliana or others mage haters, even a few Templars don't really hate mages.

and those civil Templars were killed in DA2
Leliana did specifically state that a war was coming and Hawke must not side with Magic even if he is a Mage as protecting the non-Mage masses is more important than Mage freedom and rights

I really cannot recall Leliana ever saying that or find proof of it, besides in Dragon Age Asunder she fights against the Templers Β and aids in the freeing of Mages

She was mostly concerned with ensuring the safety of the Divine Mother, in case a crazy mage killed her to jump start a mage-templar war, she wasn't actively slaving magesΒ

yet she easily killed the Mages in her mission who were trying to escape the Circle
nearly all the Blood Mages in DA2 used it out of sheer desperation because of the Templars abuseΒ

Leliana is more pro-mage than anti-mage, those mages she killed in DA2Β were Resolutionists - mage terrorists who'd try to take down the Chantry. Being the Left hand of the Divine, Leliana is clearly going to dispatch them as she did.
Also, if you read Asunder, she clearly gets involved in the conflict to help the mages.

A side quest reveals that the Veil to the Fade around Kirkwall is very thin due to experiments done by the Tevinter Imperiam so that's why there are so many Blood Mages and Demons in DA2 compared to DAO

wow, i'd almost say it's a slash pairing considering bethany never actually meets leliana... but given the fact that bethany could been sent to the circle, i suppose it could work. they look way cute! i love bethany's innocent look.
