Well in this story Bubbles and Boomer were just showing feelings for each other, when the mayor's death happened things got complicated and the boys disappeared without a trace. This affected Bubbles more because of his relationship with Boomer. So the memories of them when they were young cause some different emotions, although Boomer wanted to be with her, he couldn't do it (in the first chapter it explains a bit why) and when they go in search of the Trinity, he had no idea of returning . . to see her, after all it had been years since the powerpuff girls were left for dead to the world.
Bubbles' attitude had a change after the things that stopped her and her sisters, but especially with the death of the professor, but her misfortune did not obscure the beautiful memories she had with Boomer even though this causes her a conflict in the future. when they meet again, after all, even though he's a good person, he can't stop feeling pain and when Boomer really left last.
