To your description: Well I think this was the only option. They can't make a legendary evolve, nor can they make a stronger Mewtwo, since it allready is second to Arceus. So it could be another clone, but why would it be weaker? And a new Pokemon that is exactly as strong as Mewtwo is pretty pointless too. So the only thing left is, to give him an optional new forme and juggle around his stats. I think that's a great way to conect older players, to the new ones. And make new players interested in the old games ^^

I suppose they could of made it a Mewtwo from an alternate reality one where the Mew cloning process carried on longer and created a more complete version of Mewtwo.The chance of them making Pokemon from a different reality can be pretty high because there are allready time and dimension Pokemon so anything is possible really.
