I think the reason why Bowser became a Skylander is because of his fights with King Smithy (in Super Mario RPG), Count Bleck and Dimentio (in Super Paper Mario), Dark Bowser (in Bowser's Inside Story), and Tabuu (in Super Smash Bros. Brawl), despite his rapsheet and ambition in the Mushroom Kingdom, including his rivalry with Mario over Princess Peach Toadstool's affections.

Yeah Bowser has 20 + year of being a villain...( all in failure but he has more experience) while Kaos is still new at it.
