It's common for women to cut their hair short after a major event that has caused a change in their character, and/or it's a way to liberate themselves from an event or their past. It's basically a step towards starting a new life and becoming a new person. In Japanese media this is a trope and it's very common in anime.
Given the situation Zelda was in and how her life has drastically changed after Ganon taking over, it's understandable as to why the character design team would make her have short hair. It's a way to express to the audience that she has matured and changed since the last game.
