Well, seeing as I made that exact comment a few months ago, hm...
I do enjoy the idea of this incredibly awkward moment. I do wonder if there's ever speculation in Equestria about Cadance and Twilight being Celestia's secret children.

That's the joke. Cadance is still Celestia's (and Luna's) the adopted niece. Luna just jumped to conclusions on first seeing Cadance.

I was wondering why Celestia didn't look pregnant; I thought Luna was pointing at Celestia and accusing her of being pregnant, not that she had been pregnant with Cadance.

"Sire" as is the term for the male parent. It's usually only used for animals, especially for horses. So, in normal English, she'd say "And who's the father?"
