I think I agree with you. Fluttershy is reserved and quiet with occasional bouts of showing temper, but Twilight has done full-on freakouts where Fluttershy hasn't.

I've given that a lot of thought. Characteristically, the obvious choice is Discord. Though, Discord doesn't have that same connection to Rarity that Loki has to Thor.

Which is why I think Twilight would work best as Thor and Rarity as Black Widow.

But Twilight doesn't have a similar connection to Discord either? I mean, a central dynamic of the Thor/Loki conflict in the MCU is that, until very recently, they were very close. Loki might have always been jealous of Thor, but they loved each other all the same. Watch the Battle of New York, when Loki stabs Thor, he is crying.
Besides, If I tried to assign the characters through their relation to one another, I don't think I could have been able to do it at all. I stuck to character to character comparisons. To me, character to character, Black Widow and Twilight work much better than Black Widow and Rarity. I see Black Widow and Twilight as the most intelligent of their respective groups. They both earned their skills only through intensive study, and they are both problem solvers. (Who figured out how to get to the portal to close it? Black Widow. To me, MVP.)
Rarity, of the Mane Six, works best with Thor. They both are incredibly skilled in their chosen profession, and that skill came naturally to them. They both had a little bit of an ego problem that they have worked through and are continuing to improve upon. And they both have damn fabulous hair.

She's pretty shy and reserved. But there are moments when she flips out, and they are hilarious.
Plus, in the episode where she goes to the self-help seminar, when she decides that she is too forceful with people and must be separated the ending theme from the old Hulk television show is playing.

I'm pleased to see Applejack as Captain America. I think that's the one that fits the most of any of them, personally. The ultimate athlete and an utter bad@$$.
I personally always viewed Rarity as Black Widow (being the cunning one who is viewed as the hottie by a few), Twilight Sparkle as Iron Man (being the know-it-all genius who DOES use technology), and Rainbow Dash as Thor (being the weather-powered one with stubborn pride and always spoiling for a fight), and Celestia as Fury (being the boss with foresight), leaving Spike as Coleson and Luna as Maria Hill. But, again, that's just me. We at least agree on the other three.
