Also don’t quote me on pokemon moves, all I know is Mewtwo’s shadow balls hit everyone and damage everything, I don’t think the anime always go by game logic

honestly I watched it completely out of context just fine since it doesn't really tie into the series, like all the other movies XD the only thing I didn't know were the people Ash was with but it didn't really bother me that much, his friends change all the time

Don't worry. From what I've seen, attacks in the anime are sometimes just strong enough to bypass type immunity. (And there are some games that treat immunity as just resistance)

Honestly, the second mewtwo still dont make sense to me at all. I mean... Mewtwo absolutely destroyed the labs he was made in, there is no way another mewtwo would have been able to have been made there without his knowledge or even escaped at the same time... The only way I can accept it is that its from another universe just like the ultra beasts. But sure, having mewtwo and mewthree interact can be a fun idea.

team rocket forgot about Mewtwo, this Mewtwo was created by a different group so a lot of people theorize team rocket sold the plans they had no memory of to team plasma in Unova since thats the region she made her debut, and she didn't break out immediately, she was tortured continuously until she finally snapped and broke free
with such a valuable asset like mewtwo it wouldn't be too far fetched that team rocket had backups of their plans

Id say its incredibly unlikely they would sell off anything since Mewtwo originally destroyed everything related to him, both in the lab and the viridian gym. And even if there was anything left, selling of weird plans you dont even remember is a very odd thing to do... I mean first off, if you discover you got something odd that you dont remember, you dont just toss it in the trash, you investigate and try to figure it out. Secondly, then how was TR so dumb to sell off something that they could end up figuring out to make a second mewtwo yet Plasma was smart enough to be able to build the exact same pokemon just like that? Thats giving a rival team unnecissary power.
And we really dont know how much memories Mewtwo affected, if he only erased the memory of himself and the incidents themselves but left any knowledge of plans and such that is unrelated to him specifically, they would really not give up anything...
because the original reason why they did all of this, why they went after mew and started cloning was to gain immortality... It was never revealed to the western audience but Mew was never meant to be the strongest pokemon like they say, instead it was linked to life and immortality. (It was also dubbed to be much more more kind, but in the japanese version, it was out for blood and wanted to kill Mewtwo which it saw as a lesser being because it was a clone, you can see traces of this in how Mew react when all other pokemon cry for Ash as it is confused rather than sad....ya would think a compassionate pokemon that spout that a pokemons true strength lies at the heart would cry along with all the others when a life is lost). Giving up plans for immortality to a rival gang dont seem like a good idea either.
And again, there was no more mew DNA, it would probably been all used up when they made mewtwo, or gotten destroyed with the lab so I dont know how any team would have managed to get ahold of more mew DNA, mew isnt exactly a pokemon you can find in every patch of grass.

Maybe there was a second lab that was also studying how to create a clone of Mew; like it was a backup just in case the first batch of scientists couldn't figure it out.

With the amount of DNA they supposedly had, its unlikely. According to early Mewtwo lore the DNA was from a fossilized eyelash (Mew DNA is extremely hard to get ahold of, it took them over 20 years and Rocket agents have died from the hunt (Jessies mom)) but it was fragmented to the point they had to mix in a secondary DNA from another source (DNA break down very fast and the fact they got an eyelash with any usable dna is miraculous), in the Adventure manga it was Blaines DNA (which is supposedly why mewtwo is much more human than mew) and it created a link between him and Mewtwo that cause Blaines arm to become unstable and gooey thanks to Mewtwos unstable state.
Hmm now that I think about it... You could marry that into the ditto theory... That the dittos actually was humans injected with mew dna mew dna and it turned them to goop... But again, the mew dna was so little that it wouldnt been possible, unless they tried to synthesis a fake mew dna from scratch.
