The Clone wars have come to an end as revealed in Star Wars: Revenge of the Sith
But for the fans of the animated show, there is a new show coming: STAR WARS : Rebels [link]
And just to name drop a little it will feature Simon Kinberg as executive producer, and writer of the premiere; executive producer Dave Filoni, who served as supervising director of the ยฎEmmy nominated Star Wars: The Clone Wars since 2008; and executive producer Greg Weisman from Young Justice, The Spectacular Spider-Man and Gargoyles.

They are continuing it but they will not be showing those ending episodes on aired television I'm afraid =/
Dave Filoni has confirmed that 'Clone Wars' isn't 'over' yet and that there's much more to be shown and done, but it's not going to end or air on TV anymore. Disney just doesn't want to air it on their networks as they have their own crap (quite literally) on their channels that they dare not replace or they may actually get viewers.
So chances are any new episodes will air on DVD releases or on the internet maybe.
For now rest assure, 'Clone Wars' isn't just going to 'end'.

Actually, there are two more story arcs that will be released very soon for Clone Wars. One that was originally going to be part of Season 5 and another that was going to be part of Season 6.
TCW was gigantic, they wouldn't just making it disappear suddenly. Disney aren't stupid.

Here's the deal...
We all know it will have to eventually end XD before it gets too prolonged to be good... but for now it's not done.
They already have footage and whatnot of the 'Order 66' episodes and they're not going to just drop those. Too much work was put into them. The did it before Disney sunk their claws in so it's not like Disney can actually take claim to it and say 'nope, not to be released'.
Not if it'll win them some money.
Disney is a money monster now, anything that will make money you bet your ass they'll go for it.
Why the hell do you think they bought Lucasfilm and Marvel?
They know it'll bring in revenue and money X3
They will continue CW, just not in aired episodes on TV. It may be in books, novels, or bonus DVD episodes. But it's not just 'cut off-no more'. Disney isn't that stupid.
