I'll b honest when I find orphaned parts I'm a little scared to delete them, depending on the location of them, ones out in the middle of no where, r one thing, ones inside the body, that seem to have nothing to do with the model, i just don't know o.o;

yea, plus I'm sure it decreases the amount of things being put into mmd, decreasing lag.

Yeah physics are a royal pain.
Groups are easy: if they're empty, just delete them. And if you delete the wrong thing no biggie, you can rebuild it. In any case nothing will break by deleting them (except for the first two groups).
