Because the Clever in Ask Mister Clever is a bit different from the one in the episode.
In Nightmare in Silver the original cybernetics that made up Mister Clever were destroyed. In Ask Mister Clever he gets new ones, so they were positioned differently.

Technically both are time lords (Clever uses both time lord and time pony) in a way so I prefer to call them pony and humanoid
