Description
I get this question with some frequency and I made a post on Tumblr about it, but I figured I might as well put it into an image format, maybe it'll be easier to refer to that way.
This isn't every color or emotion! So you can fill in gaps with whatever color you like, really. If you have a skel with different eyesockets from Sans AND Papyrus, maybe their glow would manifest differently than theirs, who knows.

Aaa, I've been using this for so many drawings, and I wanted to add a few more (non-cannon) contributions to this list - I just wanted to write them cuz I had a lot of good ideas, haha.
Gold - Stressful Anger, or just anger in general. I think positively this could be seen as a goofy anger or an "I told you so" type of anger.
Magenta - Thankfulness/peacefulness, possibly with a bit of happiness. Negatively I could see it as forced thankfulness, or the feeling that peace will never come/there's too much peace.
Turquoise - Jealousy/Envy. As a positive feeling this could mean the said skeleton is feeling very protective of those around them, or they feel the need to heal someone.
Gray - Nervousness or just plain emptiness. It could also show up for a few moments when the glowing skeleton is lying or feels the need to keep quiet. In a bit of a positive light, I could see it as confusion or interest.
Brown - Kindness/Sympathy (the sympathy would be towards non-skeleton monsters or humans, as they can't glow). Negatively it could be disgust or feeling that the glowing skeleton is being used or lied to.
Blue-Gray - Curiosity mixed with a bit of confusion. It would only show up for a few seconds until said skeleton decides if they want to investigate whatever is interesting them or not.
Purple-Yellow-Red - Pain mixed with pure and unmasked terror . Usually this mix of colors lasts a bit longer than Yellow-Purple, and most of the time, it's hard to get the skeleton in question to calm themselves, soit'll be harder to heal them.
Pink-White - Surprise/Shock. It could either work out as good or bad surprised like Pink on it's own, but it would really only show up when a skeleton is about to faint from shock or pain.
Lime Green - Sympathy/Empathy. Either one works.
Dark Line Green - Refusing Sympathy/Empathy. It would work either as refusing someone's Sympathy or Empathy, or refusing to give someone Sympathy or Empathy.

I always imagined blue representing serenity, or just relaxing (blue stop signs), and paranoia/wariness in the negatives.
Orange might be courage or optimism, and dread for negative.

It's interesting that each color has both a positive and a negative connotation. Personally, I like these kinds of lore entries that explains the meanings behind certain things. In particular, this might make rereading the comic more interesting! ^_^

Personally, I think that Blue and Yellow flashing colours would probably be some form of focus, or extreme concentration. Then again, it could be anger, rage? I dunno, I just think that san's flashy eye could work interestingly into this chart.

Maybe red-orange or maroon for anger? They're not necessarily outright "red" per se, so maybe it could work.
