Seth/Seto was meant to be the loyal servant of the Pharaoh who eventually came to go against him because of unspecified reasons, which I think is related to Kisara. However, the story was changed and Seth/Seto became the always loyal servant and cousin of Atem all the way while the story writing director, which was the mangaka himself, was absent for a while. This also is probably why Kaiba didn't become Seth/Seto's reincarnation of a sort, and just became his modern counterpart.

it was related to Kisara, Takahashi himself said so.
Kazuki Takahashi stated that he regretfully cut short the story between Seto and Kisara . He explained that in the plot he had planned, Akhenaden tortures Kisara in an attempt to extract The White Dragon and Seto betrays his loyalty to Atem and tries to save Kisara. A confrontation between Seto and Akhenaden drives Akhenaden mad, causing him to resurrect Zorc Necrophades and sign the Contract of Darkness. The story would then develop into a war between Zorc's army, the Pharaoh's army and Seto, with his own intentions to avenge Kisara. Due to illness and a reduced deadline, as the series dropped in popularity, Takahashi had to shorten the story.

They really should have had that part in the anime...it would have made a whole lot more sense and interesting!
However, if Kaiba is Priest Seth/Seto's reincarnation what does that make Yugi and Atem? Or Ryou and the Thief King/Bakura? Is Kaiba the ONLY reincarnation of the ancient Egyptians? If Priest Seth/Seto was reincarnated, why was his spirit waiting for Atem in the after life as shown in when Atem enters the after life?

I do know that not all of them are reincarnations and I don't mind that not all of them are the ancient Egyptian's reincarnation. For some of the characters, it makes more sense to be separate entities considering the fact the ancient Egyptian's soul had been trapped in one of the Millennium Items for 2000 years. And I don't really mind how fanfictions describe the nature relation of character's modern and ancient Egyptian world. But I would really like a concrete canon explanation to be honest....
Originally I always thought the important characters were reincarnations even with Atem and the Thief King's souls trapped in the items; maybe a part of the souls were not trapped and reincarnated to fix the mistakes of the past or fulfill his revenge etc?
But in Atem and Yugi's wiki page it's said and I quote, "It was stated once that Yugi is the modern day version of Atem." This doesn't sound like Yugi is Atem's reincarnation to me and got me to think and delve in to get a logical explanation of the nature of the character's relationship...and...urgh the confusions!
Well at least it seems like Kaiba IS Priest Seto's reincarnation, as it said in the wiki "Seto Kaiba is his modern reincarnation."
So many plot holes....

I don't know honestly 'ID well, as far as I am concerned, Yugi, Kaiba, Ishizu, Bakura are the reincarnations of their past selves. i don't really think about it too much bc like you said it is confusing.

Takashi stated that there was meant to be a much more in-depth story regarding seto/kisara, and her death would lead to Seto going to war with Atem to avenge her death(which i assume meant that Atem was going to have a bigger part in her death), but due to time constraints they had to cut the story down, which would explain why the visions from the past seen in the final episodes of battle city were so different. i think this would have made the rivalry between Atem and Kaiba all the more significant and its sad that it wasn't given the detail it needed. I do think Kaiba is the true reincarnation of Seto, but his own life experiences definitely prevented him from accepting that. No doubt he wont embrace the notion because the past has been bitter and tragic and he will not let himself believe it can have control over the future. Notice just how many similarities they share; ruthless tacticians, excellent leaders, protective of their interests and those closest to them. 4kids ruined a fair bit of Kaiba's dialogue as well, as in the original Japanese hes shown as being a great deal more open-minded.
Overall though i would have loved to have seen that particular aspect of the story, as it would have made the characters way of thinking a lot more clear and distinct instead of being vague and weird.

Anyone who were careful and observant enough would have noticed the unexplainable plot holes regarding the dreams and visions the characters had. I really do wish they had gone with what they had originally planned to do. As you said, it would have made Yugi and Kaiba's modern rivalry and Atem and Seto's "original" rivalry all the more meaningful.
I also initially thought that Yugi, Kaiba, and Ryou were Atem, Seth/Seto, and the Thief King's reincarnation and it made sense. Similar looks and paralleling roles (sort of) they had in their modern and ancient Egypt from. But a character does not have to be similar to a character appearance or personality-wise to be their reincarnation. Not even in fiction, I mean. It's likely a character would be in such case, but it's not always a given.
I may have been convinced to think that Kaiba is Seto's reincarnation if only Yugi and Ryou were also in some ways the reincarnation of Atem and Thief King (poor dude, he doesn't even have a name) respectively. It's pretty damn clear from the start that Yugi isn't Atem's reincarnation or descendant in any way and I think the same goes for Ryou. Especially with how the show ended, with Atem returning to the After Life as he should have 3000 years ago and reunite with his friends and families, I became sure that Yugi isn't Atem's reincarnation and Kaiba isn't Seto/Seth reincarnation, at least show-wise.
But we are free to think what we want about this. It's not like we have a concrete answer to this as I don't think we have anything confirmed by the mangaka or anime makers.
However, regardless of this I personally think show-wise, or in canon, it's more appropriate that Yugi and Kaiba are Atem and Seto/Seth's modern counterparts, rather than reincarnation.
