I think that you should go to Kyoto if you are interested in a classic culture of Japan.
However,In general,Sightseeing in Tokyo is the most interesting.
I'm sorry, I do not live in Tokyo. Therefore, I do not know Tokyo in detail.
It is an one warning. The public peace of Japan is very bad recently 
You will not go out in the downtown of Tokyo such as Ikebukuro at night.
You must obtain enough information on safety, and enjoy the visit to Japan.
