Here's one of the strongest points about Loki; he is NOT inherently evil!
I didn't read the comics, but the Avengers EMH animated version of him (and a few other animated versions) paint him as the one note superpowered "mwah hah hah, I'm so evil" villain. Not much depth to him; he is evil because evil evil, and chaos and stuff. He doesn't even seem to have that much fun causing chaos in those incarnations; he just uses it as a means to an end.
But THIS Loki, while still the kid that loves to trick Thor into stirring the wasps' nest and laughing as he gets his butt stung, almost seems like a nice guy in the beginning. A prankster, but someone who you would want by your side in battle, or as you ascend to the throne. And if he had never learned the truth, maybe he could've been a great anti-hero for the Avengers; someone who occasionally starts fights, but will more often than not fight on the side of good if it amuses him more.
Sadly, the truth couldn't remain hidden for long. And after centuries of hearing tales of the horrible Frost Giants - what monstrous things they've done, how terrible their king is, their heartless ways - Loki is understandably heartbroken, terrified, angry, confused, and eventually all his pain turns to rage.

This is why Loki has such a strong fanbase; we CARE about him. He's not a jealous second-in-command, he's not a power-hungry Nazi, he's not a corrupt politician. He's the sort of tragic figure even Oedipus, Macbeth, and Hamlet would feel sorry for. But his tragedy doesn't define his entire character; he still has some fun while coming to grips with his identity, he manages to keep his secrets to himself rather than forcing everyone to sympathize with him because he was abandoned and adopted, and he still loves his adopted mother.

Idk. But if they're both colors, and yet not quite either color, I know I'm gonna go nuts with all of his future performances and keeping track of those eyes. With the right lighting, setting, background, and possible use of CGI, they can be either color.
