Can a story have more than one theme?

Yes. Usually that's the case with a lot of stories. Theme is a tricky concept to work out. I find there's usually one dominant theme/message with secondary themes that support it.

So you have a the basic theme, and themes based on the sub plots.

It's kind of like that. Usually it's a case of the author intentionally putting in one theme and people discovering other themes within the story. They don't necessarily have to be related to the subplots.
It's pretty much what each character discovers through their character arc.

Isn't that the usual cycle of a adventure/story?

The hero's journey is a formula that is used by most movies (if you really think about it) to provide structure to the storyline. There's a few different versions of it floating around with extra steps or different names for the steps, but it's the same basic concept.
