The whole POINT of Rip Hunter is that he's a time travel. Him existing in a setting where the creator has forbidden any time travel from existing and even changing Reverse Flash and Booster Gold's origins into something unrecognizable feels uncomfortable.

Honestly, having him be a part of the Department of Continuity is the only way to make Rip work under the rules of Earth-27 without completely changing him up, so I fully support this decision.
If I had to guess his E-27 origins, I'd say that he was a part of the past continuity's 2027 line-up as Booster's son but was never officially released to us (IE he's been retconned in now), but was recruited into the DoC shortly before the continuity retcon took place, thus making him a relic of the previous universe with no normal life to return to.
