Haha, for Markus and Simon it's pretty self explanatory they they would have ended up together (if the damn game would have let us kiss him) and as for Connor adding himself into the mix... idk to me Connor seemed to really like Markus in my playthrough. Like, when he first saw Markus in the video at Standford tower I kind of perceived his actions during this scene as him having that love at first sight kind of thing since for the first time in the whole game he lied to Hank to protect Markus/his cause instead of thinking about his mission.
So with all that i'd like to think after the events of the game Connor would get with Markus and Markus would still be with Simon so they all just end up together.
Idk if your willing to broaden your tastes but I know of a good Connor/Markus/Simon fic if you were ever willing to give it a shot! Its really good I swear!

Eh, I didn't really see Connor's reaction as "love at first sight"-I thought Connor didn't say anything purely because Markus happened to be a model from the RK-series (an RK200). But I can see the "love at first sight" happening, I simply didn't think about shipping while watching playthroughs. XD
