I think I'm just culturally out of touch with most of the medium's key demographic, which appears to be juveniles and mass appeal/accessibility.

I really like Satoshi Kon productions (Paranoia Agent, Milennium Actress, Perfect Blue, Tokyo Godfathers, Paprika  etc.), Shinchiro Watanabe stuff (C.Bebop, S.Champloo, S.Dandy), I'm bias for classic Sci fi like Akira, Ghost in the Shell (films&series), U.C. Gundam, Macross Zero/Plus, Evangelion (films)

There've been some great movies in the early 2000's; Tekkonkinkreet, Summer Wars, Sword of the Stranger, Blood:TLV

Some other notable series in the past decade are Deathnote, Eureka Seven, Psycho Pass and ...?

That's all I can get off the top of my head, hope it helps!

Oh and it goes without saying, Ghibli stuff is always solid.

Yeah I can get down with your choices . A lot of the things you mentioned that I have also seen have a good sense of storytelling and most importantly for me, flow(Samurai Champloo,Bebop,Deathnote). I do enjoy mainstream things like naruto, bleach, etc but they tend to have the same old cliches and overly drawn out plots ! 

I definitely need to get around to checking out ghost of the Shell, I see so much fan art of it all the time and it seems really good.

The GitS movies are very different from the series both in tone and storytelling, they share the same themes though.

I like them equally for what they are, I suggest checking out both!
