I think that eventually J'onn would of used his telepathy to see what was going on.  He may be a moral heroic figure, but he is also the head of a government agency dedicated to monitoring alien life on earth.   I think up and until that point M'gann's life would have been extremely stressful waiting for the other telepathic shoe to drop.

I think that Alex played an intrigal role is solving the issue, and if she had stayed at her mothers then the events would have ended much darker than they did.

Cat was very perceptive, and she would have eventually put two and two together, especially when Superman and Supergirl teamed up in season 2.   The relationship is obviously familial and not romantic, so Cat would have assumed a relative of some kind.
