Is there a reason, besides flavor, you're not just using the actual level up mechanic?

reasons are simple.

most level-ups stack their abilities whereas the inlay has certain abilities for a certain amount of crystal counters.

Yeah, sure, I can see that. Although the stacking isn't really intrinsic to Level Up, it's just the way Wizards has designed those cards up to now...you could easily create a Level Up creature that doesn't retain its abilities from previous levels.
