He is frightened!! Alpha is a copy of Director Churchs personality. He was made for the harvesting of other specialized AIs. That harvesting process puts Alpha through horrible things that leads to Alpha losing a whole part of himself, like his creativity or rage.
Do you remember when Delta or Epsilon was born? Alpha screaming no and who died and then the Director saying something like everyone or Allison or something and then Councillor saying retrieval successful or something!!????

The saddest part? In that scene, Tex was the one who gave the name "Church" to Alpha. Every single time she called him by that name in the gulch, she knew exactly who he was and what happened to him.
Makes you view the entire series in a completely different light.

The end of the episode pretty sad man. The whole York and Carolina break-up fight, Alpha and Tex talking, and seeing Carolina falling with the sad music going on. But it's possible how Carolina survived the fall and still alive in the other episode is because of the grapple gun.
